I have friends from both Manipal University Jaipur and Sikkim Manipal University. Here is a brief comparison of the two institutes based on their experience.
However, SMIT is an older institute. MUJ was recently established and it will take some time to reach the level of the college experience that SMIT provides.
A few of my friends from MUJ complain about the open book system in the examination. According to them, it is a poor way of conducting examinations in undergraduate as you will eventually need to memorize things for competitive examinations.
The best choice will be to go for the main campus, i.e. MIT Karnataka. Take any branch that you are getting and you can upgrade your branch to CSE, in the second year. The main campus is far better than these two campuses.
Both the colleges mentioned here, i.e the Sikkim Manipal Institute of Technology and the Manipal University Jaipur are of the same class and have excellent academic as well as placement records available. Both of these colleges provide a B.tech degree in Computer Science Engineering.
Admission- As far as admissions are concerned Manipal University Jaipur based on the merit list in the entrance exam like the MET/ JEE Main/ JEE Advanced score while Sikkim Manipal Institute of Technology admits through JEE Mains or SMIT offline entrance test.

The first-year fees for BTech CSE at Manipal University Jaipur and SMU are 3.19 lakhs and 2.65 lakhs respectively
Placement -
Manipal University Jaipur - Manipal University Jaipur has been quite consistent in their placement statistics and has been providing some great industrial placement records, the industrial exposure is very practical.
Sikkim Manipal Institute of Technology- The placement rate of the Sikkim Manipal Institute of Technology is very impressive.
With high-quality faculty and some strong entrepreneurial culture, Manipal University Jaipur has attracted many potential students to its goodwill all over the world. They focus on practical knowledge and improvise their curriculum from time to time to make the best out of it. Presently, it has great placements due to its location and connections with major tech companies as well as their high alumni network. So coming to the question if the intention is to explore college life at fullest without having any financial constraints and want a good industrial exposure then Manipal University Jaipur would be a better option.
On the other hand, if one wants a campus which has an equal reputation and almost a 3/4th in fee structure then Sikkim Manipal Institute of Technology would be the better option, after all, it has a strong Computer Science Department with some great placement records and the best student to faculty ratio available, also one point which needs to be noted is that SMIT is accredited by NAAC unlike the Manipal University Jaipur.
