For M.Tech CSE, NIT Kurukshetra is definitely the better choice among the two. NIT Kurukshetra provides M.Tech CSE in two specializations- Computer Engineering (CE) and Cyber Security (CS). PEC Chandigarh too provides M.Tech CSE in two specializations- Computer Science (CS) and Information Security (IS).
