Yes, MIT is a part of Anna University, despite the fact that, unlike the other three, it is not physically located on the university campus (CEG, ACT, and SAP).
Regarding the second question, there is no discrimination at Anna University as a whole because each student from each of the four campuses is treated equally, just as the NIRF does with Anna University.
